No, you do not lose a licence if this happens.

All you need to do in this case is log onto your account in the licence management system as usual, identify the USB flash drive installation in question and delete it from your account. 

This will prevent the flash drive installation from working - and at the same time it will free up a licence for you to activate the software on a new device.

If you wish to reinstall your licence onto a memory stick, you will need to follow the complete instructions here to ensure it is configured correctly.
